Kinemage 1 shows the unedited version as output by the original PREKIN run; its only text was: coordinates from file: 7gch.pdb It includes all the pieces to be used in the final kinemage (except the two H-bonds), but with default view, button names, colors, and groupings, and without master buttons or animation. Such a default kinemage is all you need to check out something in a structure for yourself, but to convey an idea to someone else you will need to provide better emphasis and clarity. Kinemage 2 shows the edited, final version of the kinemage as created for the tutorial. It uses the coordinates from Brookhaven Data Bank file 7GCH (gamma chymotrypsin) and exemplifies the use of most of the kinemage parameters and functions, such as author-set views, edited colors and button names, added groups, newly-drawn H-bonds, a master button, and an animation. Author-chosen views: View1 shows the whole enzyme, with the division between domains running horizontal; turn off the "act site" master button to see the division more clearly, and then turn it back on to see that the binding site and the catalytic residues are at the domain interface. The lysine sidechains (blue), or the disulfides (yellow), can be turned on. View2 is a closeup of the bound inhibitor and the catalytic triad, with the added H-bonds in magenta. Animation: click the "animate" button to switch between an all-white Calpha backbone and one with the 3 chains color-coded (they are produced by cleavages during activation from the zymogen). Note that all of the yellowtint A chain and all but the end of the greentint C chain are in domain 1 (top half in View1), while most of the bluetint B chain is in domain 2. The new N-terminus of the B chain (residue 16) is the most important result of cleavage: it tucks inside, forms a salt bridge with Asp 194, an d induces changes in the backbone to create the "oxyanion hole" that helps stabilize the activated intermediate in catalysis.
